txdbmaker

txdbmaker creates TxDb objects from genomic annotations sourced from UCSC, Ensembl, and GFF files for storing and extracting transcript, exon, and CDS locations.

Key Features:

  • Multi-source annotation import: Downloads and imports genomic locations of transcripts, exons, and CDS from UCSC, Ensembl, and GFF files for a given assembly.
  • TxDb object generation: Produces TxDb objects implemented in the GenomicFeatures package with flexible methods for feature extraction in convenient formats.

Scientific Applications:

  • Transcriptome annotation management: Enables standardized storage and retrieval of transcript, exon, and CDS genomic coordinates for downstream genomic analyses.

Methodology:

Downloads genomic annotations from external databases or parses GFF files, then imports the transcript, exon, and CDS locations into TxDb objects.
