VariantExperiment
VariantExperiment converts VCF/GDS format data into RangedSummarizedExperiment objects with GDS backend storage, enabling on-disk representation and memory-efficient processing of high-throughput genetic and genomic data within the R/Bioconductor ecosystem.
Key Features:
- GDSArray Storage: High-throughput genetic and genomic data are stored in GDSArray objects for efficient on-disk access.
- DelayedDataFrame Annotation: Feature and sample annotation data are stored in DelayedDataFrame format with mono-dimensional GDSArray in each column.
- On-Disk Processing: Both assay data and annotation data use on-disk representation to achieve significant memory savings through on-disk reading and processing.
- RangedSummarizedExperiment Interface: The data format enables common manipulations of high-throughput genetic and genomic data using the standard SummarizedExperiment metaphor in R and Bioconductor.
Scientific Applications:
- VCF/GDS Data Integration: Import and manage variant call format (VCF) and genomic data structure (GDS) files within the Bioconductor framework.
- Memory-Efficient Genomic Analysis: Process large-scale genetic and genomic datasets without loading entire datasets into memory.
- High-Throughput Genomic Data Manipulation: Perform standard operations on genetic and genomic data using familiar SummarizedExperiment-based workflows.
Methodology:
Data in VCF/GDS format are converted into RangedSummarizedExperiment objects with assay data stored as GDSArray objects and annotation data stored as DelayedDataFrame with mono-dimensional GDSArray columns.
