BioMAJ
BioMAJ automates the synchronization, conversion, indexing, and management of large-scale biological databanks to provide up-to-date reference data for computational molecular biology analyses.
Key Features:
- Automation and Flexibility: Automates update cycles and supervision of locally mirrored databank repositories, including data synchronization, indexation, and format conversion for databases and formats such as NCBI blast, SRS, EMBOSS, and GCG.
- Extensibility: Supports incorporation of custom processing scripts to perform user-defined data transformations and processing steps.
- Data Management and Reporting: Maintains comprehensive source history and generates HTML reports documenting statements of locally managed databanks.
- Integration with Galaxy: The BioMAJ2Galaxy module automates download, conversion, and indexing of reference data and exposes prepared datasets to Galaxy via data libraries or data managers.
- Resource Efficiency: Automates data management tasks and multi-format handling to reduce manual intervention and manage disk space for large reference datasets.
Scientific Applications:
- Reference databank synchronization: Managing and updating large- and medium-scale sequence databanks and other reference datasets for downstream analyses.
- High-throughput computational workflows: Providing indexed and format-converted reference data required by high-throughput bioinformatics analyses and pipelines.
- Galaxy-based analyses: Populating Galaxy data libraries and managers with converted and indexed reference data for integration into reproducible workflows.
Methodology:
JAVA-based application performing automated synchronization, indexation, and format conversion of biological data, extensible via custom processing scripts, with BioMAJ2Galaxy automating download, conversion, and indexing for Galaxy consumption.
