BioPortal

BioPortal provides access to biomedical ontologies and programmatic services for OWL, RDF, OBO, and Protégé frames to support ontology-based annotation, semantic search, data integration, and interoperability across biomedical datasets.

Key Features:

  • Supported Formats: Native support for OWL (Web Ontology Language), RDF, OBO format, and Protégé frames.
  • Ontology search and visualization: Search and visualize ontology terms, hierarchies, and relationships for exploration and analysis.
  • Term mappings: Create and manage mappings between ontology terms to relate concepts across ontologies.
  • Annotation and indexing of biomedical resources: Annotate and index external resources such as GEO, ClinicalTrials.gov, and ArrayExpress with ontology terms to enable integrated search.
  • NCBO Web services (REST): Provide programmatic, multi-layered access to ontology content including retrieval of all terms and metadata about specific terms.
  • Programmatic integration: Enable software integration for semantically aware applications and structured data collection via web services.

Scientific Applications:

  • Data integration: Use ontologies and mappings to integrate heterogeneous biomedical datasets for combined analysis.
  • Resource annotation and indexing: Annotate datasets in GEO, ClinicalTrials.gov, and ArrayExpress to support ontology-driven discovery.
  • Information retrieval and semantic search: Perform ontology-based information retrieval across annotated biomedical resources.
  • Natural-language processing: Support NLP workflows via ontology term lookup, mappings, and metadata access.
  • Clinical decision support: Enable ontology-based reasoning and structured data capture to inform decision support systems.
  • Development of semantically aware applications: Provide services and term metadata to support software that leverages ontologies.

Methodology:

Annotation and indexing of biomedical resources; creation and management of term mappings; support for OWL, RDF, OBO, and Protégé frames; and provision of NCBO Web services (REST) for multi-layered programmatic access to terms and term metadata.
