BioRuby

BioRuby provides a Ruby-based bioinformatics toolkit for parsing, analyzing, and integrating biological sequence, structure, pathway, and annotation data for molecular biology and bioinformatics research.

Key Features:

  • Sequence Analysis: Functions for sequence alignment, manipulation, and visualization.
  • Pathway Analysis: Tools for examination and mapping of metabolic and signaling pathways, with KEGG integration.
  • Protein Modelling: Capabilities to model protein structures to study protein function and interactions.
  • Phylogenetic Analysis: Tools to construct phylogenetic trees and analyze evolutionary relationships.
  • Database and External Program Access: Interfaces to BLAST, KEGG, GenBank, MEDLINE, and GO for sequence comparison, pathway mapping, sequence retrieval, literature access, and gene annotation.
  • Data Format Support: Support for a wide range of commonly used bioinformatics data formats.
  • Web Services Integration: Integration with public web services for programmatic data retrieval and analysis.

Scientific Applications:

  • Sequence alignment and comparison: Nucleotide and protein sequence alignment and comparison using BLAST and local sequence operations.
  • Pathway mapping and analysis: Metabolic and signaling pathway analysis and mapping using KEGG resources.
  • Protein structure and interaction studies: Protein modelling to investigate structural features, function, and interactions.
  • Phylogenetics and evolutionary analysis: Construction and analysis of phylogenetic trees to explore evolutionary relationships.
  • Annotation and literature retrieval: Retrieval and annotation of sequence and gene information from GenBank and GO and literature access via MEDLINE.
  • Data integration and processing: Integration and processing of heterogeneous bioinformatics datasets and public web services.

Methodology:

Provides sequence alignment, manipulation, and visualization; pathway examination and KEGG mapping; protein structure modeling; phylogenetic tree construction; supports multiple bioinformatics data formats and programmatic access to BLAST, KEGG, GenBank, MEDLINE, and GO.
