BitMapperBS
BitMapperBS is an ultrafast, memory-efficient read aligner optimized for whole-genome bisulfite sequencing (WGBS) data, where bisulfite conversion and large reference genomes make mapping a primary computational bottleneck in single-base–resolution DNA methylation analysis. The aligner introduces WGBS-specific algorithmic strategies that target challenges characteristic of bisulfite read mapping (and often under-addressed by general-purpose approaches), enabling substantially higher throughput on large datasets. Benchmarking on real and simulated data indicates that BitMapperBS can achieve an order-of-magnitude speedup over state-of-the-art WGBS aligners while maintaining comparable or improved sensitivity and precision.
