BloodGen3Module

BloodGen3Module enables analysis and visualization of blood transcriptional module repertoires using the BloodGen3 fixed set of 382 functionally annotated modules encompassing 14,168 transcripts to profile changes in blood transcript abundance across pathological and physiological conditions.

Key Features:

  • R package implementation: Provides R functions to perform module-level group comparisons and individual-sample analyses.
  • BloodGen3 module repertoire: Uses a fixed, reusable repertoire of 382 functionally annotated modules covering 14,168 transcripts.
  • Module-level group comparison analyses: Computes and summarizes differential transcriptional activity at the module level between groups.
  • Annotated fingerprint grid plots: Visualizes group comparison results as annotated fingerprint grid plots to display module-level changes.
  • Individual sample analysis workflow: Computes module repertoire changes for single samples to assess individual-level transcriptional variation.
  • Fingerprint heatmaps: Displays individual-sample analysis results as fingerprint heatmaps for visual interpretation of module responses.

Scientific Applications:

  • Blood transcriptome profiling: Characterizes patterns of transcript abundance across blood samples under diverse conditions.
  • Sepsis fingerprinting: Has been applied to generate fingerprints of septic patients' blood transcriptome repertoires.
  • Study of pathological and physiological states: Enables exploration of transcriptional changes in infectious diseases and other systemic conditions.
  • Personalized sample-level analysis: Supports single-sample analyses to investigate individual variation and potential personalized responses.

Methodology:

The package applies the BloodGen3 fixed module repertoire and R functions to perform module-level group comparisons and individual-sample calculations, with results visualized as annotated fingerprint grid plots and fingerprint heatmaps.
