BSATOS
BSATOS performs identification of quantitative trait loci (QTLs), prediction of trait-associated genes, development of gene-based markers, and construction of genomics-assisted prediction (GAP) models for out-crossing species.
Key Features:
- Utilization of segregation patterns: Leverages all segregation patterns, including AB × AB markers, to maximize extraction of genetic information.
- Haplotype information integration: Incorporates haplotype data to improve precision of QTL localization and gene association.
- QTL identification in large populations: Validated on three apple cross populations comprising 9,654 individuals, identifying 90 QTLs for fruit weight (FW), 60 for fruit ripening date (FRD), and 77 for fruit soluble solid content (SSC).
- Candidate gene prediction: Predicts candidate genes associated with complex traits such as FW, FRD, and SSC in apple.
- Gene-based marker development: Develops gene-based markers that were genotyped across a training population of 145 Malus accessions and 1,251 F1 plants from three full-sib families.
- Genomics-assisted prediction (GAP) models: Constructs GAP models using marker genotype effect estimates derived from the training population to enable trait prediction.
Scientific Applications:
- Molecular breeding efficiency: Identifies QTLs and associated genes to inform molecular breeding strategies in out-crossing species.
- Trait prediction accuracy: Provides GAP-based trait predictions with reported accuracies of 0.7658 for FW, 0.6455 for FRD, and 0.3758 for SSC.
- Candidate gene mining: Enables mining of candidate genes underlying complex traits to support functional and breeding studies.
Methodology:
Combines bulked segregant analysis with advanced genomics techniques by analyzing large cross populations, utilizing comprehensive haplotype information, and developing gene-based markers and GAP models.
