CABS-flex

CABS-flex simulates the near-native dynamics and structural flexibility of folded globular proteins to generate ensembles of conformations for structural analysis.

Key Features:

  • Input and Output: Accepts protein structures in PDB format and outputs ensembles of protein models in all-atom PDB format reflecting structural flexibility.
  • Simulation Methodology: Leverages the CABS (Cornell Algorithm for Biomolecular Structure) model to simulate structural dynamics rapidly as a computationally efficient alternative to all-atom molecular dynamics.
  • Validation: The CABS-flex approach has been validated against extensive molecular dynamics simulation data to ensure reliability and accuracy.
  • Analytical Outputs: Provides analyses such as residue mean-square-fluctuation profiles accompanying the ensemble of models.

Scientific Applications:

  • Structure-based studies: Generates ensembles of flexible protein structures for use in structure-based modeling and analysis.
  • Function prediction: Supports exploration and prediction of protein functions through conformational ensemble analysis.
  • Interaction analysis: Facilitates investigation of protein–protein and protein–ligand interactions by sampling alternative conformations.
  • Conformational change and therapeutic design: Enables analysis of conformational changes relevant to understanding biological processes and designing therapeutic interventions.

Methodology:

Simulations leverage the CABS (Cornell Algorithm for Biomolecular Structure) model to simulate structural dynamics rapidly and are validated against extensive all-atom molecular dynamics simulation data.
