CanASM

CanASM catalogs allele-specific DNA methylation (ASM) sites identified from bisulfite sequencing data across 31 cancer types and their matched normal tissue samples with extensive regulatory annotations.

Key Features:

  • ASM Site Catalog: Contains 5,003,877 unique SNV-CpG pairs, including 3,056,776 index SNVs (of which 2,634,406 are single-nucleotide polymorphisms) and 4,157,508 CpGs.
  • Regulatory Annotations: Includes associated genes, cis-regulatory elements, transcription factor binding colocalizations, and transcription factor affinity changes.
  • Query Parameters: Supports querying by single-nucleotide variations (SNVs), chromosomal coordinates, and gene names.
  • Cancer-Normal Comparison: Catalogs ASM sites from both cancer tissues and their matched normal tissue samples across 31 cancer types.

Scientific Applications:

  • Cancer Epigenetics Research: Investigates cancer-associated genetic variations and epigenetic regulation in tumorigenesis.
  • Biomarker Discovery: Supports identification of ASM as a potential biomarker in cancer, given its enrichment in gene enhancer regions and increased levels in cancer tissues compared with normal tissues.
  • Transcriptional Regulation Studies: Provides insights into genetic and epigenetic mechanisms regulating gene transcription through allele-specific methylation patterns.

Methodology:

ASM sites were identified from bisulfite sequencing (BS-Seq) data.
