Canis MitoSNP

Canis MitoSNP performs comparative analysis of mitochondrial genomes between humans and canines by mapping SNPs and nucleotide changes to genes, codons, amino acids, tRNA and rRNA positions to assess protein and RNA variation.

Key Features:

  • Position Assignment: Assigns each mitochondrial genome position to its corresponding mitochondrial gene, codon, amino acid in proteins, or position in tRNA and rRNA molecules.
  • Integration with Other Tools: Integrates results from TMHMM, SOPMA, tRNA-SCAN, RNAfold, and ConSurf to augment structural and functional analyses of mitochondrial genes.
  • Comparative Analysis: Performs Clustal W alignment of GenBank reference sequences NC_002008.4 (dog) and NC_012920.1 (human) to determine corresponding positions across species.
  • Synonymous vs. Nonsynonymous Changes: Maps nucleotide changes to amino acid sequences to classify genetic changes as synonymous or nonsynonymous.

Scientific Applications:

  • Comparative Genomics: Enables direct mapping and comparison of mitochondrial variants between humans and canines for cross-species analyses.
  • Evolutionary Biology: Supports analyses of evolutionary relationships and positional conservation across human and dog mitochondrial genomes.
  • Genetic Disease Research: Facilitates identification and interpretation of mitochondrial SNPs and protein-impacting variants relevant to disease studies.
  • SNP and Protein Impact Assessment: Provides position-specific context to assess the potential functional consequences of mitochondrial nucleotide changes.

Methodology:

Clustal W alignment of GenBank references NC_002008.4 and NC_012920.1; integration of TMHMM, SOPMA, tRNA-SCAN, RNAfold, and ConSurf; positional mapping of nucleotides to genes, codons, amino acids, tRNA and rRNA; and classification of synonymous versus nonsynonymous changes.
