Casboundary

Casboundary identifies CRISPR cassette boundaries and predicts Cas gene types in archaeal and bacterial genomes to enable classification and analysis of CRISPR-Cas systems.

Key Features:

  • Automatic Cassette Boundary Identification: Automatically defines boundaries of CRISPR cassettes composed of consecutive cas genes in prokaryotic genomes.
  • Cas-Type Predictive Model: Assigns Cas labels to each gene within cassettes corresponding to predefined Cas types.
  • Detection of Novel cas Genes: Detects candidate previously unrecognized cas genes within analyzed regions.
  • Cassette Decomposition into Modules: Decomposes cassettes into constituent modules to analyze structural organization and modular composition.
  • No reliance on manual annotation or Hidden Markov Models (HMMs): Operates without requiring manual annotation or traditional HMM-based methods.

Scientific Applications:

  • Prokaryotic adaptive immunity studies: Enables analysis of CRISPR-Cas system architecture to study adaptive immunity mechanisms in bacteria and archaea.
  • Evolutionary and comparative analysis: Supports investigation of evolutionary patterns and module exchange among genomes.
  • Functional diversity and classification: Facilitates classification and study of functional diversity of Cas proteins and CRISPR-Cas systems.
  • Discovery of novel cas genes: Aids discovery and characterization of previously unrecognized cas genes.
  • Biotechnology applications: Provides classified Cas-type information that can inform potential biotechnological applications.

Methodology:

Evaluated predictive performance using datasets from recent CRISPR classification studies, achieving an average similarity score of 0.86 between predicted and expected cassettes and F-scores above 0.9 for known cas gene types and 0.73 for unknown cas gene types, while operating without manual annotation or traditional Hidden Markov Models.
