CEAS

CEAS annotates cis-regulatory elements and analyzes ChIP-chip-identified genomic regions to characterize transcription factor binding sites, sequence composition (GC content), evolutionary conservation, and nearby genes.

Key Features:

  • Genome-scale region processing: Processes genome-scale regions identified by ChIP-chip experiments for downstream analysis.
  • Repeat-masked sequence retrieval: Retrieves repeat-masked genomic sequences for input regions to avoid confounding repetitive elements.
  • GC content calculation: Calculates GC content for identified regions to assess sequence composition and potential experimental biases.
  • Evolutionary conservation profiling: Plots evolutionary conservation across regions to inform functional importance.
  • Gene mapping: Maps nearby genes relative to identified transcription factor binding sites to explore potential regulatory interactions.
  • Motif enrichment analysis: Identifies enriched transcription factor-binding motifs within the genomic regions.

Scientific Applications:

  • ChIP-chip validation: Validate and support interpretation of ChIP-chip experiments by aggregating sequence, conservation, gene mapping, and motif data.
  • Publication-ready results: Compile significant findings and summaries for inclusion in scientific publications.
  • Hypothesis generation: Generate novel hypotheses about regulatory function and interactions based on combined sequence, conservation, and motif information.
  • Identification of cooperative partners: Suggest potential cooperative transcription factor partners to guide further experimental studies.
  • Mammalian regulatory studies: Support analysis of transcriptional regulatory networks in mammalian systems.

Methodology:

Processing of ChIP-chip-identified genomic regions, retrieval of repeat-masked sequences, GC content calculation, plotting of evolutionary conservation, mapping of nearby genes to binding sites, and identification of enriched transcription factor-binding motifs.
