CellNetVis

CellNetVis visualizes biological networks using a constrained force-directed layout that positions nodes and edges within annotated cellular compartments to support analysis of biomolecular interaction topology and localization.

Key Features:

  • Force-Directed Layout with Cellular Constraints: Implements a constrained force-directed algorithm that arranges network nodes and edges within specified cellular compartments while preserving topological relationships.
  • Integration with Cellular Compartments: Maps network components to cellular compartments to reflect localization and spatial distribution of proteins, metabolites, and other molecular entities.
  • Scalability for Large and Dense Networks: Handles large and dense networks, enabling layout computation for networks with hundreds of nodes.
  • Compatibility with Multiple Databases: Accepts networks generated by the Integrated Interactome System and can be used with data from other resources such as InnateDB.

Scientific Applications:

  • Biomolecular Interaction Analysis: Facilitates investigation of biomolecular interaction networks to reveal topology, connectivity, and interaction patterns.
  • Protein and Gene Function Contextualization: Supports analysis of protein and gene functions by visualizing interaction contexts and localization.
  • Pathway Organization and Localization: Aids elucidation of biological pathway organization and their subcellular localization.
  • Compartment-Specific Functional Region Identification: Enables identification of functional regions within cells by organizing network elements according to cellular compartments.

Methodology:

Applies a constrained force-directed layout algorithm that integrates network topology with spatial constraints derived from cellular compartment annotations.
