CenhANCER

CenhANCER provides a comprehensive catalogue of cancer enhancers and associated regulatory annotations by integrating H3K27ac ChIP-Seq data across primary tissues and cell lines to support analysis of enhancer landscapes in 41 cancer types.

Key Features:

  • Extensive Data Integration: Compiles publicly available H3K27ac ChIP-Seq data from 805 primary tissue samples and 671 cell line samples spanning 41 cancer types.
  • Enhancer Identification: Identifies 57,029,408 typical enhancers and 978,411 super-enhancers across the collected datasets.
  • Transcription Factor Catalog: Catalogs 226,726 enriched transcription factors associated with identified enhancers.
  • Functional Annotation: Annotates super-enhancers with chromatin accessibility regions, cancer expression quantitative trait loci (eQTLs), genotype-tissue expression eQTLs, and genome-wide association study (GWAS) risk single nucleotide polymorphisms (SNPs).
  • Data Consistency and Quality: Demonstrates high concordance between identified enhancers and cancer-type-specific accessible chromatin regions and recapitulates previously reported super-enhancer regions (e.g., colorectal cancer study).

Scientific Applications:

  • Single-cancer analysis: Provides high-quality enhancer candidates and associated transcription factors for in-depth study of individual cancer types.
  • Comparative oncogenomics: Enables cross-cancer comparisons of enhancer landscapes across 41 cancer types.
  • Target discovery and regulatory insight: Supports investigation of potential therapeutic targets and enhancer-linked regulatory mechanisms in oncogenesis.

Methodology:

Curated publicly available H3K27ac ChIP-Seq datasets from 805 primary tissue and 671 cell line samples across 41 cancer types, identified typical enhancers and super-enhancers, cataloged enriched transcription factors, and annotated super-enhancers with chromatin accessibility regions, cancer eQTLs, genotype-tissue expression eQTLs, and GWAS risk SNPs.
