CGHnormaliter

CGHnormaliter performs iterative normalization and centralization of array Comparative Genomic Hybridization (aCGH) data to reduce the influence of imbalanced copy numbers and improve detection of Copy Number Alterations (CNAs).

Key Features:

  • Iterative normalization: Identifies provisional balanced copy numbers and applies them iteratively to refine normalization accuracy for aCGH data.
  • Provisional balanced copy-number identification: Detects provisional balanced copy numbers that serve as baseline references during normalization.
  • Mitigation of imbalanced copy numbers: Reduces the influence of imbalanced copy numbers to prevent improper normalization of aCGH intensities.
  • Benchmarking on tumor datasets: Was evaluated on three well-studied tumor-related aCGH datasets with experimentally confirmed copy numbers and showed higher specificity and precision than conventional and two other state-of-the-art strategies.
  • Improved CNA detection: Enhances reliability in assessing genomic aberrations and identification of Copy Number Alterations (CNAs) through refined normalization.

Scientific Applications:

  • aCGH normalization: Normalizes aCGH datasets as a preprocessing step to enable accurate detection of genomic copy number imbalances.
  • CNA identification in tumors: Supports more precise identification of Copy Number Alterations (CNAs) in tumor-related samples.
  • Genomic aberration analysis: Provides improved normalized input for downstream analyses of genomic aberrations relevant to cancer research and diagnostics.

Methodology:

Identify provisional balanced copy numbers, apply these provisional values to normalize aCGH data, and repeat these steps iteratively to refine normalization accuracy; validation was performed on three tumor-related aCGH datasets with experimentally confirmed copy numbers.
