ChIP-Hub
ChIP-Hub integrates and reanalyzes over 10,000 publicly available regulome and epigenome datasets from more than 40 plant species according to ENCODE standards to enable standardized exploration of plant promoters, enhancers, chromatin states, and regulatory networks.
Key Features:
- Data Integration: Aggregates over 10,000 publicly available regulome and epigenome datasets from more than 40 plant species that were reanalyzed and curated.
- Visualization and Meta-Analysis: Provides visualization and meta-analysis capabilities for complex regulome datasets to identify patterns and associations.
- Hierarchical Regulatory Network Construction: Surveys co-association of regulators to construct hierarchical regulatory networks across broad developmental contexts.
- Dynamic Activity Investigation: Enables analysis of dynamic activity of tissue-specific regulatory elements, including promoters and enhancers, along with their underlying sequence grammar.
- Comparative Genomics Approaches: Supports comparative genomics analyses of function and conservation of tissue-specific promoters, enhancers, and chromatin states.
Scientific Applications:
- Regulatory Mechanism Investigation: Investigating plant regulatory mechanisms and the regulatory grammar encoded within plant genomes.
- Network Reconstruction: Constructing detailed hierarchical regulatory networks based on co-association of regulators across developmental contexts.
- Evolutionary and Functional Conservation: Assessing function and conservation of promoters, enhancers, and chromatin states across multiple plant species.
- Tissue-Specific Regulatory Dynamics: Exploring dynamic, tissue-specific activity of regulatory elements and their sequence determinants.
Methodology:
Datasets were reanalyzed and curated with quality assessment based on review of approximately 540 original publications and processed according to ENCODE standards.
