ChIPseeker

ChIPseeker annotates and analyzes ChIP-seq peaks to characterize transcription factor binding sites and histone modification-associated regulatory elements.

Key Features:

  • Annotation of ChIP Peaks: Annotates ChIP-seq peaks with respect to genomic features, including genes and regulatory elements, and identifies the nearest genes for each peak.
  • Visualization Capabilities: Produces chromosome-wide peak coverage visualizations and Transcription Start Site (TSS)-centered binding profiles.
  • Comparative Analysis: Compares user ChIP-seq datasets against a collection of 15,000 bed files from the Gene Expression Omnibus (GEO) database to identify overlaps.
  • Statistical Evaluation: Implements statistical methods to assess the significance of overlaps among ChIP-seq datasets.
  • Hypothesis Generation: Facilitates generation of hypotheses about gene regulation networks and transcription factor interactions through annotation and dataset comparison.

Scientific Applications:

  • Regulatory landscape mapping: Annotates peaks relative to genes and regulatory elements to interpret genomic regulatory landscapes.
  • Transcription factor binding analysis: Identifies and analyzes transcription factor binding sites and their proximity to TSS regions.
  • Histone modification studies: Analyzes histone modification-associated peaks to investigate epigenetic regulation.
  • Comparative ChIP-seq studies: Assesses overlaps with public GEO datasets to infer cooperative regulation or transcription factor complexes.

Methodology:

Performs peak annotation and nearest-gene identification, chromosome-wide peak coverage plotting, Transcription Start Site (TSS)-centered binding profile generation, dataset comparison against 15,000 bed files from the Gene Expression Omnibus (GEO), and statistical assessment of overlaps, implemented in R and integrated with Bioconductor.
