CicerSpTEdb
CicerSpTEdb provides a genome-wide catalog of transposable elements in Cicer species to support comparative genomics and the development of TE-targeted molecular markers.
Key Features:
- TE identification: Identified 3,942 TEs in Cicer echinospermum, 3,579 in Cicer reticulatum, and 2,240 in Cicer arietinum.
- Classification by TE families: Reports counts and distributions for Long Terminal Repeat Retrotransposons (LTR-RT), hAT, Mutator, PIF Harbinger, Tc1 Mariner, CACTA, and Helitron elements.
- Species-specific TE profiles: Comparative analyses indicate C. echinospermum has the highest number of LTR-RT and hAT elements; C. reticulatum is enriched for Mutator, PIF Harbinger, Tc1 Mariner, and CACTA elements; C. arietinum exhibits the greatest abundance of Helitron elements.
- Genome-wide coverage: Provides high-resolution, genome-wide identification of TEs across the sequenced genomes of Cicer arietinum, Cicer reticulatum, and Cicer echinospermum.
- Analytical approaches: Utilizes structure-based and homology-based identification methods for TE detection.
Scientific Applications:
- Comparative genomics: Enables comparison of TE content and distribution among Cicer arietinum, C. reticulatum, and C. echinospermum.
- Marker development: Supports development of TE-target molecular markers for molecular breeding and trait enhancement in chickpea.
- Genome organization and structural variation: Facilitates study of genome organization and structural variation mediated by TEs in chickpea genomes.
- TE evolution and dynamics: Enables investigation of TE family expansion, contraction, and activity across Cicer species.
Methodology:
Structure-based and homology-based methods were applied for TE identification and comparative analyses across the three Cicer genomes.
