CoFly
CoFly provides a gene coexpression database for Drosophila melanogaster by analyzing 4,367 microarray transcriptomic samples from the NCBI Gene Expression Omnibus (GEO) to identify coexpression modules for gene function and regulatory network studies.
Key Features:
- Data source: Aggregates 4,367 microarray transcriptomic samples obtained from the NCBI Gene Expression Omnibus (GEO).
- Coexpression analysis: Applies weighted gene coexpression network analysis (WGCNA) to identify modules of coexpressed genes.
- Module catalog: Defines 51 distinct gene coexpression modules.
- Biological context association: Associates modules with cell types, tissues, developmental stages, and specific experimental conditions.
- Dimensionality reduction: Reduces high-dimensional gene expression data into module-level phenotypic signatures linked to experiments or traits.
- Genomic clustering: Identifies six modules enriched with genomically clustered genes to reveal aspects of genomic architecture.
- Hub gene detection: Identifies hub genes within modules based on intramodule connectivity.
- Higher-order network analysis: Performs higher-order module network analysis and reports greater interconnectivity among cell signaling modules.
- Module-based function prediction: Enables module-based gene function identification and discovery.
Scientific Applications:
- Gene function discovery: Enables discovery and annotation of gene functions in Drosophila melanogaster via module membership and coexpression patterns.
- Regulatory network inference: Facilitates inference of gene regulatory networks through hub gene identification and module connectivity.
- Developmental and tissue-specific studies: Supports analysis of cell type-, tissue-, and developmental stage-specific expression patterns.
- Model-system research: Provides resources applicable to biomedical and pest management research using Drosophila melanogaster as a model organism.
- Genomic architecture studies: Enables examination of genomic clustering and module enrichment to study genome organization.
Methodology:
Aggregated 4,367 microarray samples from NCBI GEO and applied weighted gene coexpression network analysis (WGCNA) to delineate 51 coexpression modules; identified six modules enriched for clustered genes; computed intramodule connectivity to define hub genes; and performed higher-order module network analysis to assess inter-module connectivity.
