ComMap

ComMap maps structural relationships of protein complexes by integrating chemical cross-linking mass spectrometry (CXMS) data with known protein structures to analyze protein-protein interactions (PPIs) and assess structural dynamics.

Key Features:

  • Large-Scale Structure-Based Mapping: Integrates CXMS data with known protein structures to enable comprehensive mapping of PPIs at scale.
  • Batch Distance Calculations: Performs distance calculations for PPIs in batch mode within minutes to support high-throughput structural analysis.
  • PPI–Structure Scoring and Dynamics: Assigns scores to PPI–structure pairs to provide a global measure of potential structural dynamism and to profile dynamic structural behavior.

Scientific Applications:

  • Profiling PPIs with partial structures: Maps CXMS cross-links onto partially known structures to profile existing PPIs.
  • Large-scale structure analysis and data mining: Enables analysis and mining of CXMS-derived mapping results across many PPIs and structures.
  • Investigating protein complex dynamics and mechanisms: Supports exploration of dynamic changes within protein complexes to elucidate biological mechanisms and inform therapeutic intervention development.

Methodology:

ComMap integrates CXMS data with pre-existing structural databases, performs batch distance calculations for PPIs, and assigns scores to PPI–structure pairs reflecting potential structural dynamics.
