CONSTAX2

CONSTAX2 performs consensus-based taxonomic classification of fungal Internal Transcribed Spacer (ITS) regions and prokaryotic rDNA amplicons to produce accurate and reproducible taxonomic annotations.

Key Features:

  • Consensus-based integration: Integrates RDP (Ribosomal Database Project), SINTAX, and UTAX classifiers to generate consensus taxonomic assignments.
  • BLAST-based classification: Incorporates BLAST-based classifiers to improve classification of prokaryotic sequences.
  • Target marker support: Supports classification of fungal ITS regions and prokaryotic rDNA amplicons.
  • Multithreading: Supports multithreaded processing to accelerate analysis of large amplicon datasets.
  • External database support: Accepts external taxonomic databases to extend or customize reference taxonomy.
  • Isolate matching: Provides isolate matching features for comparing sequences to isolate records.
  • High-level taxonomy tools: Includes high-level taxonomy tools for broader taxonomic analyses.
  • Improved metrics and training: Implements improved classification metrics and faster classifier training times.

Scientific Applications:

  • Fungal ITS classification: Taxonomic assignment of fungal ITS amplicons from environmental DNA samples.
  • Prokaryotic taxonomy: Classification of prokaryotic rDNA amplicons using consensus and BLAST-based approaches.
  • Environmental microbiome surveys: Generating reproducible taxonomic profiles for environmental microbiome and biodiversity studies.
  • Isolate identification: Matching environmental sequences to isolate records for isolate-based analyses.

Methodology:

CONSTAX2 generates consensus taxonomic annotations by integrating RDP (Ribosomal Database Project), SINTAX, and UTAX classifiers, optionally incorporating BLAST-based classification for prokaryotic sequences; it supports multithreaded processing, accepts external taxonomic databases, and includes isolate matching and high-level taxonomy tools, with improved classification metrics and faster training routines.
