COnTORT
COnTORT retrieves and organizes gene expression datasets from the NCBI Gene Expression Omnibus (GEO) for specified organisms to support transcriptomic analyses.
Key Features:
- Data Retrieval: Automates downloading of all available gene expression data from GEO for a specified organism, including raw and processed datasets.
- Metadata Compilation: Collects associated metadata such as sample conditions, platform types, and study annotations.
- Output Format: Compiles expression data and metadata into text files formatted for downstream bioinformatics analyses.
Scientific Applications:
- Comparative Transcriptomics: Allows comparison of gene expression profiles across studies or experimental conditions within the same organism.
- Meta-Analyses: Aggregates datasets from multiple GEO studies to support meta-analysis across experiments.
- Data Integration: Facilitates integration of GEO-derived transcriptomic data with other genomic or proteomic datasets for multi-omics analyses.
Methodology:
Queries the GEO database with organism-specific search criteria, retrieves matching datasets and their metadata, and organizes them into text files.
