countnumber

countnumber calculates the number of reads or annotations that overlap each transcript to quantify transcript-level coverage for analysis of next-generation DNA sequencing and other high-throughput sequencing data.

Key Features:

  • Overlap counting: Counts reads and annotations that overlap transcript coordinates to produce per-transcript overlap numbers.
  • Input types: Operates on read and annotation data as the basis for overlap calculations.
  • Sequencing compatibility: Applies to next-generation DNA sequencing and other high-throughput sequencing datasets.
  • Galaxy integration: Implemented within the Galaxy project to execute as part of Galaxy workflows.
  • Provenance tracking: Automates tracking of analysis details and metadata within the Galaxy framework.

Scientific Applications:

  • Transcript quantification: Produce per-transcript counts for downstream gene expression analyses from NGS data.
  • Regulatory overlap analysis: Quantify transcript overlaps relevant to studies of regulatory mechanisms.
  • Large-scale biomedical analyses: Process and summarize overlap information for large high-throughput sequencing datasets in Galaxy workflows.

Methodology:

Computes overlaps between read or annotation coordinates and transcript features and records analysis provenance within the Galaxy project.
