SARS-CoV-2 Mutation Browser

SARS-CoV-2 Mutation Browser aggregates SARS-CoV-2 genomic sequences and curated mutation data from NGDC, GISAID, and NCBI GenBank to support analysis of viral genome variation associated with COVID-19.

Key Features:

  • Global Data Integration: Aggregates nucleotide fragments and complete SARS-CoV-2 genomes from 64 countries and sequence submissions from NGDC, GISAID, and NCBI GenBank.
  • Comprehensive Mutation Analysis: Contains 5,688 curated SARS-CoV-2 sequences from 91 regions with 39,920 mutations across 3,990 unique genome positions.
  • Variant Visualization: Reports mutation-type counts including 11,829 synonymous mutations (681 synonymous frameshifts) and 21,701 nonsynonymous mutations (10 nonsynonymous frameshifts).
  • Region and Gene-wise Distribution: Provides distribution of mutations across genomic regions and genes including 5'UTR, ORFab, S, E, M, N, and 3'UTR.
  • Primer Infopedia: Includes viral primer sequence information.

Scientific Applications:

  • Virus surveillance: Supports detection and tracking of SARS-CoV-2 mutations globally.
  • Vaccine and therapeutic research: Provides detailed genomic variation data to inform vaccine development and therapeutic intervention studies.

Methodology:

Sequences were aligned against reference genomes using Clustal Omega and variants were called using an in-house Python script.
