Covidex

Covidex performs alignment-free, machine-learning-based subtyping and classification of viral genomes to support genomic analyses of SARS-CoV-2 and Foot-and-Mouth Disease Virus (FMDV).

Key Features:

  • Alignment-free classification: Employs alignment-free machine learning techniques to classify viral genome sequences without sequence alignment.
  • Rapid subtyping: Enables rapid and precise subtyping and classification of viral genomes, including SARS-CoV-2 and FMDV.
  • Clustering into pre-defined categories: Clusters genome sequences into pre-defined categories for downstream interpretation.
  • Model generator: Provides a model generator to build custom classification models from provided genome datasets.
  • Performance-oriented algorithms: Uses machine learning algorithms aimed at accelerating classification while maintaining accuracy.

Scientific Applications:

  • SARS-CoV-2 subtyping: Classification and subtyping of SARS-CoV-2 genomes for lineage-level analyses.
  • FMDV subtyping: Subtyping and classification of Foot-and-Mouth Disease Virus (FMDV) genomes.
  • Viral genomics: Comparative genomic analyses and classification across viral datasets.
  • Surveillance and epidemiology: Support for genomic surveillance, outbreak response, and epidemiological investigations via rapid classification.

Methodology:

Applies alignment-free machine learning algorithms to cluster and classify genome sequences into pre-defined categories and includes a model generator to create custom classification models.
