cpgplot (EBI)
cpgplot (EBI) detects CpG islands in genomic sequences by identifying regions with a high frequency of CpG dinucleotides to support analyses of DNA methylation and regulatory element mapping.
Key Features:
- Integration with EMBL-EBI resources: Integrates with UniProt, InterPro, ENA, and Ensembl Genomes to utilise sequence and annotation data.
- Job Dispatcher framework: Operates within the EMBL-EBI Job Dispatcher sequence analysis framework for job submission and job management.
- CpG detection: Identifies CpG islands by analysing CpG dinucleotide frequency in genomic sequences.
- Programmatic interfaces: Supports RESTful and SOAP-based APIs for programmatic access to analyses and results.
- Result visualisation and job management: Produces visualisations and job-management outputs for interpretation of CpG island predictions.
Scientific Applications:
- CpG island identification: Locates DNA regions where cytosine is frequently followed by guanine (CpG) associated with regulatory elements.
- Epigenetic regulation studies: Supports analyses of DNA methylation-related regulatory regions implicated in epigenetic control.
- Gene expression and regulatory mapping: Aids mapping of promoter and other regulatory regions relevant to gene expression analyses.
- Disease-associated epigenetics research: Facilitates investigation of epigenetic modifications and their implications in biological processes and diseases.
Methodology:
Analyzes genomic sequences to detect regions with a high frequency of CpG dinucleotides; analyses are executed via the EMBL-EBI Job Dispatcher framework and leverage EMBL-EBI sequence and annotation resources (UniProt, InterPro, ENA, Ensembl Genomes).
