CUBIC-Cloud

CUBIC-Cloud performs cloud-based computational analysis and integration of single-cell-resolution whole mouse brain imaging datasets obtained from tissue-clearing methods to quantify cell types, pathological features, neuronal activity, and connectivity.

Key Features:

  • Automated Workflow: Provides an automated pipeline that streamlines processing from data ingestion to analysis for high-resolution whole-brain imaging datasets.
  • Data Integration and Visualization: Quantifies, visualizes, and integrates whole-brain imaging data to support cell-type mapping, pathology measurement, activity profiling, and connectivity analyses.
  • Scalable Cloud Computation: Uses cloud-based computational resources to handle large-volume, high-resolution imaging datasets at whole-brain scale.

Scientific Applications:

  • Cell Type Distribution Analysis: Enables brain-wide mapping and quantification of cell types including PV, Sst, ChAT, Th, and Iba1 expressing cells.
  • Quantification of Pathological Features: Measures Aβ plaque deposition in Alzheimer's disease model mouse brains.
  • Neuronal Activity Profiling: Reconstructs neuronal activity profiles from c-Fos immunostaining under conditions such as LPS-induced inflammation.
  • Connectivity Mapping: Facilitates brain-wide connectivity mapping using methods such as pseudo-typed Rabies virus tracing.

Methodology:

Leverages advanced computational algorithms to process and analyze high-resolution imaging data obtained from tissue-clearing methods and integrates these datasets for whole-brain analyses.
