CytoASP

CytoASP performs qualitative reasoning and consistency analysis of regulatory networks within Cytoscape by integrating BioASP and the Sign Consistency Model (SCM) to check influence graph consistency, generate predictions, and propose repairs.

Key Features:

  • Influence Graph Consistency Checking: Assesses whether influence graphs are consistent with observed behaviors using the Sign Consistency Model (SCM).
  • Prediction and Repair Operations: Computes predictions for unobserved node behaviors and suggests network repairs to resolve inconsistencies.
  • Customized Visualization: Maps predictions and suggested repairs onto Cytoscape network visualizations for interpretation.
  • Parallel Network Analysis: Executes simultaneous analyses of multiple networks by exploiting multi-core architecture for parallel computation.

Scientific Applications:

  • Regulatory network analysis: Consistency checking and predictive modeling of regulatory networks, including applications in yeast genetics.
  • Hypothesis exploration and validation: Enables exploration and validation of biological hypotheses by comparing observed data to model predictions.
  • Large-scale and comparative studies: Supports concurrent analysis of multiple networks for large-scale or comparative investigations.

Methodology:

Integrates BioASP's qualitative reasoning capabilities with Cytoscape and applies the Sign Consistency Model (SCM) to perform influence graph consistency checking, prediction, and repair operations, with support for parallel analysis on multi-core architectures.
