DataHarmonizer
DataHarmonizer harmonizes, validates, and transforms pathogen genomics contextual metadata into standardized, submission-ready formats to enable interoperable integration for public health and genomic epidemiology.
Key Features:
- Template-Driven Harmonization: Uses templates to standardize capture of contextual information including sample metadata, laboratory methods, patient demographics, clinical outcomes, and epidemiological data.
- Validation and Transformation: Implements validation mechanisms to ensure metadata meet required standards and transforms contextual data into formats suitable for submission to public and private repositories.
- Interoperability and Reusability: Aligns contextual fields with international specifications such as the Public Health Alliance for Genomic Epidemiology to facilitate global interoperability and data reuse.
- Adaptability to Multiple Pathogens: Supports harmonization for SARS-CoV-2 (used by CanCOGeN) and is adaptable to other pathogens, including One Health and foodborne pathogens.
Scientific Applications:
- Public Health Surveillance: Enables aggregation and comparison of pathogen genomes across jurisdictions through standardized metadata.
- Infection Control: Links sequence data with clinical and epidemiological metadata to support infection control decisions.
- Outbreak Investigation: Facilitates outbreak detection, case linkage, and transmission tracing through harmonized contextual data.
- Genomic Epidemiology Research: Provides standardized inputs for cross-study analyses of pathogen spread, evolution, and population dynamics.
Methodology:
Template-driven standardization of contextual metadata, validation against required standards, and transformation into repository submission formats.
