dicom_wsi

dicom_wsi converts whole-slide images (WSIs) into DICOM-compliant files to enable standardized storage, validation, and downstream analysis in digital pathology.

Key Features:

  • OpenSlide compatibility: Integrates with the OpenSlide library to read and process slide formats supported by OpenSlide, enabling broad WSI format compatibility.
  • DICOM conformance and validation: Converts WSIs into DICOM files and performs conformance checks and validation of outputs using DICOM-capable image viewers.
  • Postprocessing capabilities: Provides postprocessing operations including background removal, digital transformations (e.g., ink removal), and annotation storage for inclusion in DICOM files.

Scientific Applications:

  • Histopathological research: Enables sharing and analysis of histology WSIs in DICOM format, including datasets containing rare histologies.
  • Archival conversion: Converts scanned slide archives into DICOM to support long-term accessibility and compatibility.
  • Tool development: Serves as a foundation for developing DICOM-first tools and applications in digital pathology.

Methodology:

Integrates with the OpenSlide library to read slide images, processes images through a series of steps to ensure DICOM compliance, and supports additional postprocessing tasks (e.g., background removal, ink removal, annotation storage); outputs have been compared against existing WSI-to-DICOM converters and validated using DICOM-capable image viewers.
