DiffLogo

DiffLogo visualizes differences between DNA and protein sequence motifs to highlight variations in binding patterns and motif specificity and is implemented as an R package.

Key Features:

  • Pair-wise comparison: Computes difference logos between two motifs at a time and generates figures that delineate positional and compositional variations.
  • Tabular visualization for multiple motifs: Organizes sets of more than two motifs into a similarity-based table and produces color-coded difference logos for each comparison.
  • Versatility across biological contexts: Supports analysis of DNA and protein motifs and is applicable to motifs from transcription factors, protein domains, and other motif-bearing entities.

Scientific Applications:

  • CTCF motifs analysis: Illustrates differences in CTCF binding motifs derived from various human cell lines.
  • E-box motif comparison: Compares E-box motifs among three basic helix-loop-helix transcription factors.
  • Protein domain investigation: Facilitates comparison of F-box domains across different families.

Methodology:

Implemented as an R package that computes difference logos for pair-wise motif comparisons, organizes multiple motifs into a similarity-based tabular layout, and applies color-coding to highlight differences.
