dittoSeq

dittoSeq visualizes bulk and single-cell RNA sequencing (RNA-seq) data in R to generate publication-quality plots for exploring gene expression and sample and cell metadata.

Key Features:

  • Universal Compatibility: Accepts SingleCellExperiment and Seurat objects for single-cell RNA-seq and SummarizedExperiment or DGEList formats for bulk RNA-seq.
  • Publication-quality plotting: Produces figures intended for publication to display gene expression and metadata relationships.
  • Color Blindness Accessibility: Uses color schemes designed to remain distinguishable for individuals with common color vision deficiencies.
  • Customizability: Allows extensive customization of plot aesthetics, annotations, and visual parameters.

Scientific Applications:

  • Single-Cell Analysis: Exploration of cellular heterogeneity and gene expression patterns at single-cell resolution.
  • Bulk RNA-seq Studies: Examination and comparison of gene expression across tissue samples or experimental groups.

Methodology:

Converts compatible input formats to a standardized SingleCellExperiment object when necessary to enable plotting.
