DNAr
DNAr enables design and simulation of formal Chemical Reaction Networks (CRNs) with a focus on DNA strand displacement reactions and conversion to DNA Strand Displacement (DSD) networks within an R package.
Key Features:
- Simulation Capabilities: Provides functions to simulate CRNs efficiently to explore dynamic chemical kinetics and reaction behaviors in silico.
- Conversion of Formal CRN to DSD Networks: Converts formal CRN representations into DNA Strand Displacement (DSD) network descriptions suitable for DNA-based implementation.
- Interpretation and Export Functions: Interprets simulation results and exports network representations and dynamics to Visual DSD for visualization and further analysis.
- Library Creation: Allows creation and reuse of reaction libraries representing CRN components and modules.
- Scalability Demonstration: Capable of simulating large networks, illustrated by simulating a neural-network-like model involving over 600 chemical reactions.
Scientific Applications:
- Molecular Computing: Design and analysis of molecular circuits and algorithms implemented via CRNs and DNA strand displacement.
- Synthetic Biology: Construction and testing of programmable biological systems through translation of CRNs to DNA-based reaction networks.
- Bioinformatics: Analysis and interpretation of large sets of chemical reactions and CRN simulation data to study molecular interactions.
Methodology:
Implemented in R, DNAr applies principles of Chemical Kinetics to design and simulate CRNs, converts formal CRNs to DNA Strand Displacement (DSD) networks, interprets simulation outputs, exports to Visual DSD, and supports creation of reaction libraries.
