DNAtools

DNAtools computes physicochemical and statistical parameters, predicts DNA curvature, models three-dimensional DNA structures as PDB files, and performs statistical intron analyses to support investigations of DNA structure, function, and evolution.

Key Features:

  • Parametric Plotting (plot.it): Generates parametric plots for 45 distinct physicochemical and statistical parameters and produces one-dimensional (1D) and two-dimensional (2D) visualizations to identify peculiar sequence segments.
  • DNA Curvature Prediction (bend.it): Calculates DNA curvature using various established methods to quantify local bending along sequences.
  • Three-Dimensional Modeling (model.it): Constructs three-dimensional DNA models for canonical and bent conformations and exports structures as Protein Data Bank (PDB) files.
  • Intron Analysis: Performs statistical evaluation of intron characteristics across taxonomic groups, including comparisons of length, base composition, and intron type, analysis of splice sites, and probability tests related to exon-shuffling.

Scientific Applications:

  • DNA–protein interactions: Identify sequence regions with curvature or physicochemical signatures associated with protein binding.
  • Gene regulation mechanisms: Analyze structural and physicochemical features that influence transcriptional regulation.
  • Evolutionary biology: Compare intron characteristics and sequence properties across species to study evolutionary patterns.
  • Comparative genomics: Quantitatively compare intron length, base composition, intron type, and splice-site features among taxonomic groups.
  • Structural modeling and interpretation: Provide PDB-format 3D models of canonical and bent DNA conformations for structural analysis.

Methodology:

Computational algorithms derive physicochemical and statistical parameters from DNA sequences, apply established curvature-prediction methods, generate 1D/2D parametric plots and PDB-format 3D models, and perform statistical evaluations including probability tests for exon-shuffling.
