EasyCellType

EasyCellType annotates cell types in single-cell RNA sequencing (scRNA-seq) data by matching differential-expression-derived marker lists to cell marker databases for statistically validated cell-type labels.

Key Features:

  • Automated Marker List Analysis: Compares input marker lists derived from differential expression analysis with multiple cell marker databases.
  • Statistical Testing for Reliability: Implements gene set enrichment analysis and a modified Fisher's exact test to assess significance of overlaps between marker lists and database entries.
  • Customizable Database and Tissue Type Options: Allows selection of specific cell marker databases and tissue types for targeted annotation.
  • Simulation Study and Real-Data Applications: Validated using simulation studies and applications to real scRNA-seq datasets.

Scientific Applications:

  • Cell-type annotation in scRNA-seq: Provides statistically validated annotations for clusters or cell populations in scRNA-seq datasets.
  • Exploration of cellular heterogeneity: Facilitates identification and characterization of cellular heterogeneity and cell states within complex tissues.
  • Annotation of less-characterized tissues: Assists annotation tasks in less-characterized tissue types by leveraging marker databases.

Methodology:

Compares differential-expression-derived marker lists against cell marker databases using gene set enrichment analysis and a modified Fisher's exact test.
