EBI Tools

EBI Tools provides programmatic access to EBI databases and analysis services via SOAP and REST web services to support sequence similarity searches, sequence alignment, protein functional analysis, data retrieval, and cross-database integration across resources such as EMBL-Bank, Ensembl, UniProt, InterPro, PDB, and ArrayExpress.

Key Features:

  • Programmatic Access: APIs expose core data resources including EMBL-Bank, Ensembl, UniProt, InterPro, PDB, and ArrayExpress for systematic queries.
  • Web Services Framework: SOAP- and REST-based services support sequence similarity searches, pairwise and multiple sequence alignment, and protein functional analysis.
  • Data Integration and Retrieval: Cross-database search and cross-reference exploration via EB-eye and field-specific data retrieval through dbfetch in various formats.
  • Analysis Tools: Includes FASTA and NCBI BLAST for similarity searches, Clustal Omega and MUSCLE for multiple sequence alignment, pairwise sequence alignment tools, and InterProScan and Phobius for protein functional analysis.

Scientific Applications:

  • Large-scale sequence and functional analysis: Enables analysis of large datasets for molecular biology and genome research by programmatic access to sequence and annotation resources.
  • Text mining: Supports text-mining tasks across EBI resources using searchable indexes and cross-references.
  • Regulatory network modeling: Facilitates evaluation of mathematical models in regulatory networks by providing programmatic access to sequence, expression, and protein data.

Methodology:

EBI Tools exposes SOAP and REST web service endpoints, including EB-eye and dbfetch, to enable programmatic queries, cross-database searches, data retrieval, and invocation of analysis tools such as FASTA, NCBI BLAST, Clustal Omega, MUSCLE, InterProScan, and Phobius.
