est2genome
est2genome aligns expressed sequence tag (EST) sequences to genomic DNA to map cDNA-derived sequences and support gene structure and expression analysis.
Key Features:
- EMBOSS integration: Interacts with the EMBOSS suite and over 200 other applications and can interoperate with third-party packages.
- Alignment algorithms: Implements algorithms to map short cDNA-derived ESTs to genomic loci for gene discovery and annotation.
- C implementation: Implemented using the C programming libraries provided by EMBOSS.
- ACD configuration: Uses Application Configuration Description (ACD) files for configuration and to enable modification and extension within the EMBOSS framework.
Scientific Applications:
- Genomic research: Aligns ESTs to genomic DNA to identify gene structures and characterize expression patterns.
- Molecular biology studies: Supports transcriptome analysis, comparative genomics, and functional genomics by mapping cDNA sequences to genomes.
Methodology:
Maps short cDNA (EST) sequences to genomic DNA using alignment algorithms; the program is implemented in C and configured via ACD files.
