ExtRamp Online

ExtRamp Online identifies and analyzes ramp sequences that modulate translational efficiency across tissues and cell types.

Key Features:

  • Enhanced algorithm: Calculates tissue- and cell type-specific ramp sequences extending the original ExtRamp approach to context-specific codon efficiencies.
  • Precomputed codon usage biases: Includes human tissue and cell type-specific codon usage bias data for use in analyses.
  • Ramp sequence identification: Detects ramp sequences by analyzing codon usage patterns at the 5' end of genes and characterizes slowly-translated codons that affect ribosomal spacing.
  • Retains ExtRamp functionality and defaults: Preserves the analytical capabilities of the original ExtRamp algorithm and provides default settings for common human gene analyses.

Scientific Applications:

  • Translational regulation: Identification of ramp sequences to study mechanisms that modulate translation initiation and elongation efficiency.
  • Gene expression regulation: Analysis of how 5' codon usage patterns influence protein synthesis rates and expression outcomes.
  • Evolutionary biology: Comparison of evolutionarily conserved ramp elements and their roles across tissues and cell types.
  • Translational control mechanisms: Investigation of ribosomal spacing and collision avoidance mediated by slowly-translated codons in ramps.

Methodology:

Analyzes codon usage patterns at the 5' end of genes to identify ramps composed of slowly-translated codons that optimize ribosomal spacing and reduce collisions; calculates tissue- and cell type-specific ramp sequences using precomputed human codon usage biases; implemented using Pyodide and the ExtRamp algorithm.
