FastContext
FastContext analyzes next-generation sequencing (NGS) reads to detect and quantify sequencing service sequences (sequencing adapters, primers, and barcodes) and to characterize read structure for NGS library-preparation protocol analysis and optimization.
Key Features:
- Identification of sequence patterns: Detects service sequences such as sequencing adapters, primers, and barcodes and determines their positions within reads.
- Human-readable read structures: Generates human-readable representations of read structures and supports specification of patterns for analysis.
- Quantitative analysis: Calculates counts and percentages of each identified read structure across datasets.
- Protocol optimization support: Analyzes distribution and linkage of service sequences to support optimization and troubleshooting of NGS library-preparation protocols.
- Implementation and licensing: Implemented in Python and distributed under the GNU GPL v3 license, using well-maintained packages and commonly used data formats.
Scientific Applications:
- NGS library-preparation analysis: Characterizes read architectures to assess incorporation and positioning of adapters, primers, and barcodes in library protocols.
- Protocol refinement and troubleshooting: Provides quantitative read-structure metrics to identify steps requiring optimization or correction.
- Detection of reagent or protocol anomalies: Reveals unexpected service-sequence distributions that may indicate reagent defects, incomplete information, or procedural issues.
Methodology:
Detects and locates service sequences within reads, generates human-readable read-structure representations, computes counts and percentages per structure, and is implemented in Python using standard packages and common data formats.
