fastDRH

fastDRH predicts and analyzes protein-ligand complex structures to identify native or near-native binding poses and support structure-based drug design.

Key Features:

  • Molecular Docking: Integrates AutoDock Vina and AutoDock-GPU to generate predicted ligand binding poses in protein binding pockets.
  • MM/PB(GB)SA Free Energy Calculations: Employs structure-truncated MM/PB(GB)SA procedures for free energy estimation to refine docking results, achieving a success rate exceeding 80% in benchmark tests versus ~70% for AutoDock Vina alone.
  • Rescoring and Pose Analysis: Applies MM/PB(GB)SA rescoring to refine and validate docking poses and prioritize energetically favorable configurations.
  • Hotspot Residue Prediction: Identifies hotspot residues using multiple pose-based per-residue energy decomposition analysis to determine key amino acids in ligand binding.

Scientific Applications:

  • Structure-based drug design: Predicts and refines binding modes to support structure-guided ligand optimization and interpretation of protein-ligand interactions.
  • Hit-to-lead and lead optimization: Supports hit-to-lead and lead optimization by ranking binding poses and identifying critical residues for ligand binding.

Methodology:

Performs docking with AutoDock Vina and AutoDock-GPU, structure-truncated MM/PB(GB)SA free energy calculations for rescoring, and multiple pose-based per-residue energy decomposition for hotspot prediction.
