FetchProDom WS

FetchProDom retrieves and organizes protein domain families from the ProDom database, using data derived from the UniProt Knowledge Database (SWISS-PROT) via automated sequence comparisons to support analysis of domain architectures and homology relationships.

Key Features:

  • ProDom-based database: Leverages the ProDom database generated from the UniProt Knowledge Database (SWISS-PROT) by automated sequence comparisons.
  • Domain family retrieval: Retrieves protein domain family entries and family arrangements to support study of known and novel proteins.
  • Search capabilities: Supports keyword searches and similarity searches using BLAST and WU-BLAST for identification of homologous sequences.
  • Data linkage: Provides links to PROSITE and PDB entries and integration with SWISS-MODEL for homology-based 3-D domain modeling.
  • Alignment tools: Aligns query sequences to homologous ProDom domain family sequences for comparative and evolutionary analyses.

Scientific Applications:

  • Homology analysis: Enables identification and comparison of homologous protein sequences to infer functional and evolutionary relationships.
  • Domain architecture studies: Supports analysis of domain arrangements within proteins to investigate functional organization and interaction contexts.
  • Structural modeling: Facilitates homology-based 3-D domain modeling through integration with SWISS-MODEL for structural inference.

Methodology:

ProDom is generated by automated sequence comparisons of the UniProt Knowledge Database (SWISS-PROT); similarity searches are performed using BLAST and WU-BLAST; query sequences are aligned to ProDom domain families.
