FlaiMapper
FlaiMapper extracts and annotates small non-coding RNA-derived RNAs (sncdRNAs) from small RNA-seq data to identify processed fragments of sncRNAs such as microRNAs (miRNAs), small nucleolar RNAs (snoRNAs), and transfer RNAs (tRNAs) for downstream characterization.
Key Features:
- Extraction and Annotation: Identifies and annotates locations of sncdRNAs within sequencing datasets, often as segments of precursor sncRNA molecules.
- Peak-based Boundary Detection: Uses peak detection on start and end position densities of aligned small RNA-seq reads to define fragment boundaries.
- Filtering and Reconstruction: Applies filtering and reconstruction steps to refine candidate sncdRNA fragments.
- Performance Assessment: Evaluated on independent publicly available small RNA-seq data, detecting fragments from nearly all sncRNA types and recovering 97.8% of annotated miRNAs in miRBase that have supporting reads.
- Benchmarking and Comparison: Predicted miRNA boundaries match 89% of start positions and 54% of end positions in miRBase, and benchmarking against existing software showed superior performance.
- Characteristics Analysis: Facilitates analysis of fragment features such as sequence motifs and interactions with RNA-binding factors.
Scientific Applications:
- Non-coding RNA characterization: Enables annotation and characterization of sncdRNAs derived from miRNAs, snoRNAs, and tRNAs to study their roles in gene regulation and cellular processes.
- Disease mechanism investigations: Supports studies linking sncdRNA expression and processing patterns to disease mechanisms.
- Genomic studies: Provides annotated sncdRNA fragments for use in comparative analyses and broader genomic research.
Methodology:
Uses small RNA-seq read alignments with peak detection on start and end position densities, followed by filtering and reconstruction of sncdRNA fragments.
