FluxPyt

FluxPyt performs stationary ^13^C metabolic flux analysis (MFA) to estimate intracellular reaction rates from isotopic labeling data.

Key Features:

  • Stationary ^13^C MFA: Implements stationary ^13^C metabolic flux analysis (MFA) for intracellular flux estimation.
  • Labeling data processing: Processes isotopic labeling data to compute fluxes and perform associated statistical evaluations.
  • Elementary Metabolite Unit (EMU) framework: Implements the EMU framework for efficient representation of isotopomer balances in complex metabolic networks.
  • Monte-Carlo analysis: Uses Monte-Carlo analysis to estimate standard deviations and quantify uncertainty in calculated fluxes.
  • Flux map generation: Automatically generates flux maps from a template to produce graphical representations of MFA results.
  • Python implementation: Implemented in Python for processing and analysis of labeling data.
  • Validation: Reproduced flux distributions for a tricarboxylic acid cycle model and a Corynebacterium glutamicum model with agreement to previously published software.

Scientific Applications:

  • Strain analysis and design: Enables intracellular flux estimation to support strain analysis and metabolic engineering design.
  • Systems biology: Provides quantitative flux distributions for systems biology modeling and interpretation of metabolic states.
  • Method validation and comparison: Facilitates comparison and validation of flux estimates against published software using benchmark models such as TCA cycle and Corynebacterium glutamicum.

Methodology:

Computational methods explicitly include processing isotopic labeling data, implementing the elementary metabolite unit (EMU) framework, performing Monte-Carlo analysis to estimate flux uncertainties, and automatic generation of flux maps from a template; the package is implemented in Python.
