frmaTools

frmaTools implements the Frozen Robust Multi-array Analysis (fRMA) method to preprocess Affymetrix microarray data on an individual-array basis using frozen parameter estimates derived from public microarray datasets.

Key Features:

  • Individual-array preprocessing: Enables preprocessing of single microarrays while retaining robustness characteristic of multi-array methods.
  • Frozen parameter estimates: Uses parameter vectors derived from a curated database of public microarray datasets to ensure consistent normalization and summarization.
  • Custom frozen-parameter generation: Provides functionality to generate user-specific frozen parameter vectors tailored to particular experimental conditions or platforms.
  • Affymetrix platform support: Supports creation of custom fRMA implementations for less common Affymetrix platforms not covered by existing parameter databases.
  • Training dataset size exploration: Includes methods to evaluate and determine the optimal size of training datasets required to produce reliable frozen parameter estimates.
  • Integration into preprocessing workflows: Applies frozen parameters during preprocessing to produce analysis-ready expression summaries consistent across datasets.

Scientific Applications:

  • Gene expression studies: Supports differential expression and comparative analyses across biological conditions using consistently preprocessed Affymetrix microarray data.
  • Single-array analysis scenarios: Enables preprocessing when standard multi-array normalization is impractical or when arrays are processed incrementally.
  • Niche platform and context adaptation: Extends fRMA applicability to experimental contexts and less-represented Affymetrix platforms via custom parameter vectors.

Methodology:

Curate a database of public microarray data, derive frozen parameter estimates from that database, apply those parameters to individual arrays during preprocessing, provide procedures to generate custom parameter vectors, and assess training-dataset size for reliable parameter estimation.
