FT-COMAR

FT-COMAR reconstructs three-dimensional protein backbone structures from residue contact maps to address the Protein Folding Problem.

Key Features:

  • Contact Map Utilization: Uses protein residue contact maps indicating which amino acid residues are within a distance threshold to guide backbone reconstruction.
  • Unit-Disk-Graph Realization: Frames reconstruction as a unit-disk-graph realization problem to derive 3D coordinates consistent with the contact map, a problem noted as NP-Hard.
  • Heuristic Methodology (COMAR): Applies the COMAR heuristic to rapidly produce 3D models that match target contact maps, with typical reconstruction times of 3 to 15 seconds per protein.
  • Scoring Efficiency and Threshold Values: Performance depends on the contact-map distance threshold; evaluation on a non-redundant set of 1760 proteins indicated thresholds of 10 to 18 Angstroms optimize reconstruction quality.

Scientific Applications:

  • Structural Bioinformatics: Facilitates study of protein folding and misfolding and analysis of contact-based structural reconstructions relevant to protein aggregation diseases.
  • Drug Discovery: Provides structural models of target proteins to support molecular docking and structure-based drug design.
  • Protein Engineering: Enables assessment of how amino acid sequence modifications may affect protein structure and function.

Methodology:

Computes residue contact maps using distance thresholds (evaluated at 10–18 Angstroms), formulates the unit-disk-graph realization problem, and applies the COMAR heuristic to derive 3D coordinates; evaluated on a non-redundant set of 1760 proteins with reconstruction times of 3–15 seconds per protein.
