FunctionAnnotator

FunctionAnnotator annotates transcriptomes from non-model organisms and environmental samples to assign Gene Ontology terms, enzyme annotations, protein domain and motif identifications, predict subcellular localization, and estimate taxonomic composition.

Key Features:

  • Comprehensive annotations: Provides Gene Ontology (GO) term assignments, enzyme annotations, protein domain and motif identifications, and subcellular localization predictions.
  • Parallelized computation: Leverages parallel computing to increase annotation efficiency and reduce computational time.
  • High-throughput scalability: Handles large datasets typical of high-throughput sequencing, including RNA-Seq data.
  • Taxonomic composition estimation: Estimates the taxonomic composition of environmental samples from transcriptomic data.
  • Proteomics integration: Supports integration of RNA-Seq data with proteomics to assist identification of novel proteins.
  • Versatile outputs: Generates diverse outputs suitable for downstream analyses of functional and taxonomic information.

Scientific Applications:

  • Non-model organism annotation: Annotates transcriptomes of organisms lacking reference genomes to enable functional and pathway analyses.
  • Environmental sample analysis: Estimates taxonomic composition and functional profiles of environmental and ecological samples.
  • Integration with proteomics: Combines RNA-Seq and proteomics data to identify novel proteins and enhance system-level interpretation.

Methodology:

Employs an optimized computational framework that uses parallel processing to perform GO term assignment, enzyme annotation, protein domain and motif prediction, subcellular localization prediction, and estimation of taxonomic composition, and is designed to handle large high-throughput sequencing datasets.
