Funtaxis

Funtaxis infers taxon-specific functional associations by integrating functional annotations (including Gene Ontology) and omics-derived annotation frequencies with taxonomic information to map the distribution of biological functions across taxa via constraint generation and propagation.

Key Features:

  • Functional Space Definition: Defines taxon-specific functional spaces by analyzing annotation frequencies to determine which functions can be attributed to particular taxa.
  • Constraint Generation and Propagation: Generates constraints between GO terms and taxa and propagates them through the taxonomic tree and the GO graph to extend coverage across taxa.
  • Functional Comparative Analyses: Enables comparative analysis of functional repertoires among different taxa to identify similarities and differences in function distribution.
  • Detection of Improper Associations: Identifies incorrect associations between taxa and functions to support refinement of functional annotations.
  • Discovery of Functional Knowledge Gaps: Maps functions over the taxonomy to reveal areas with absent or uneven functional annotation, guiding further investigation.

Scientific Applications:

  • Comparative genomics: Maps and compares distribution of GO terms across species to support cross-taxon functional comparisons.
  • Evolutionary biology: Reveals patterns of presence/absence and distribution of biological functions across taxa to inform studies of functional evolution.
  • Annotation curation and quality control: Supports refinement and validation of functional annotations in large-scale genomic databases by detecting improper associations and gaps.

Methodology:

Analyzes annotation frequencies to define taxon-specific functional spaces, generates constraints between GO terms and taxa, propagates constraints across the taxonomic tree and the GO graph, and validated the approach using a benchmark set based on six model species.
