GAEV
GAEV annotates genes by extracting and summarizing gene annotation data from the KEGG Automatic Annotation Server to assign KEGG Orthology (KO) numbers, ortholog names, functional definitions, and pathway mappings for genome and metagenome analyses.
Key Features:
- Integration with KEGG: Retrieves and uses data from the Kyoto Encyclopedia of Genes and Genomes (KEGG), specifically the KEGG Automatic Annotation Server, to obtain KO assignments and pathway information.
- Tabular summary output: Produces tabular records that link query gene names or IDs to KEGG Orthology (KO) numbers, ortholog names, functional definitions, and mapped functional pathways.
- Pathway linkage: Provides direct links to KEGG pathway maps to explore interactions between gene products within molecular pathways.
Scientific Applications:
- Genome annotation of non-model organisms: Assigns KO numbers and pathway mappings to genes from newly sequenced or non-model genomes to support functional characterization.
- Metagenomics annotation: Summarizes KEGG-derived annotations for genes from metagenomic datasets to facilitate community-level functional analysis.
- Example application: Has been applied to annotate the Daphnia pulex genome, demonstrating utility for non-model organism annotation projects.
Methodology:
Retrieves annotation records from the KEGG Automatic Annotation Server and organizes them into tabular entries linking query genes to KO numbers, ortholog names, functional definitions, and KEGG pathway mappings.
