Gcluster
Gcluster generates visual linear maps and comparative analyses of genomic contexts to explore gene clusters, flanking regions, and orthologous relationships across completed and draft microbial genomes for studies of gene function and evolution.
Key Features:
- High-Quality Linear Maps: Creates detailed linear maps of genomic regions surrounding genes of interest across completed and draft genomes.
- Homologous Gene Analysis (orthoMCL): Integrates an orthoMCL component for detection and analysis of orthologous genes across genomes.
- Phylogenetic Mapping: Maps genomes onto a specified phylogeny to contextualize genomic contexts in an evolutionary framework.
- Microbial Genomics Focus: Emphasizes comparative analysis of microbial genomes, gene clusters, and their flanking regions.
- Implementation: Implemented as a stand-alone Perl application.
Scientific Applications:
- Comparative Genomics: Enables detailed comparisons of genomic regions across multiple genomes to identify conserved and variable gene arrangements.
- Phylogenetic Analysis of Gene Organization: Supports interpretation of the evolution of gene organization by mapping contexts onto phylogenies.
- Functional Annotation Support: Aids inference of gene function through analysis of gene neighborhood and orthology.
- Gene Cluster Analysis: Facilitates study of gene clusters and their flanking regions to investigate the genetic basis of microbial traits.
Methodology:
Implemented in Perl, Gcluster generates linear genomic region maps, integrates orthoMCL for ortholog detection, and maps genomes onto a provided phylogeny.
